Hi Kyle,
DESeq2 1.3.35 is part of the current developer branch of bioc (2.14)
[http://bioconductor.org/packages/devel/bioc/html/DESeq2.html], while
the DESeq2 1.2.9 is part of the stable release (bioc 2.13). If you want
to use DESeq2 1.3.35, you should consider upgrading your bioc
installation to the developer branch:
http://www.bioconductor.org/developers/how-to/useDevel/
