[BioC] Time course in BioC

hello eveybody,
I'd like to know your opinion about how to analyze time-serie experiments with BioC.
We use a common reference (gDNA) at each time point.
According to you wich is the simplest method to analyse this experiment?
the anova function in genefilter package would be enough or should I use limma?
