Title:
Computational Protein Coregulation Screening for Quantitative Mass 
Spectrometry Experiments

Abstract:
The characterization of enzyme substrate specificity is a key step for 
understanding protein interaction in cellular pathways. In complex, 
real-world quantitative mass spectrometry experiments the exhaustive 
detection of substrates of an enzyme is non-trivial: manual biological 
validation of the substrate properties of all proteins present in a 
sample is plainly infeasible. A suitable approach to this problem is a 
rigorous screening procedure that determines the similarity of relative 
peptide measurements using compositional data analysis procedures and 
aggregates these peptide level results to obtain a shortlist of proteins 
ranked by their abundance level similarity to a known substrate. For 
data acquired over a time-course or over a set of environmental 
conditions, such a procedure provides suitable enrichment and 
prioritization of co-active candidates for biological validation.
