It depends on how you configure R. If you specify X11 tcltk
headers/libs than you should not have any problem at all. You should
also not use --with-aqua when configuring nor use --gui-aqua when
starting R.
If you installed RAqua is because you are going to use aqua gui
everywhere...more or less this is the assumption.

p.s. I also get this kind of problems when trying to run R remotely on
a server without logging as root.
