What was the actual warning/message? Something like:

"Aggregation requires fun.aggregate: length used as default"

If the simple example works, but not on the full set of data then there
must be something about your larger data that is not included in your
simple example.

Check that you don't have a species recorded twice or more within
replicate as that may be why reshape is aggregating.
