I'd install the Ubuntu "libatlas-test" package.  It comes with a
lengthy list of command line programs for running specific Atlas speed
tests without/before you get R involved, e.g.:
  /usr/lib/libatlas-test/xzuumtstF
I have not used it much and don't know exactly how to interpret the
output, but at the very least you can run top while a test is going
and see how many cpu cores it's using.
