I don't see what you describe.  On Mac OS I see this output:

$ R CMD Rd2pdf --no-clean tables
Hmm ... looks like a package
Converting Rd files to LaTeX ..
Creating pdf output from LaTeX ...

This is pdfTeX, Version 3.1415926-2.5-1.40.14 (TeX Live 2013)
 restricted \write18 enabled.
entering extended mode
(/Users/murdoch/svn/MyR/.Rd2pdf4517/Rd2.tex

[ many lines deleted ]

Output written on Rd2.pdf (23 pages, 134164 bytes).
Transcript written on Rd2.log.

You may want to clean up by 'rm -rf .Rd2pdf4517'
