So you don't mind the eldoc help, right?  If I understand correctly,
you have a blank line after the comint prompt but the help is still
shown because of the earlier (probably incomplete) invocations of
read.table? 

Actually it makes sense to limit the eldoc to the input line, if the
point is after process-mark. Added to my todo list.

I also have in mind to implement some sort of abbreviation of eldoc
string, depending on minibuffer width. Actually several levels of
it. Form aggressive (remove all the defaults, leave only args) to
no-abbreviation at all. So user can customize his eldoc "flickering".
