Hi -- your question is quite vague. Alignment via Rsubread /
Biostrings::matchPDict / third party. Count overlaps via GenomicRanges
readGappedAlignments, countOverlaps, summarizeExperiment (in 'devel').
Differential representation via edgeR, DESeq, DEXSeq and others at
http://bioconductor.org/packages/release/BiocViews.html#___RNAseq
