Dear all,
the focus of my analyses is with the activation of immune related
pathways. I routinely use GO analysis, KEGG pathways and SPIA (which
is also based on KEGG). However, the number of immune pathways in KEGG
is limited, for example compared with Ingenuity or GeneGO. However,
even though I have access to Ingenuity, I have three problems with it:
(i) does not integrate well with R, which is my primary tool (ii) does
not work with Linux, which is my OS and (iii) is commercial, so that
not every scientist can repeat my observations.
What would you recommend in lieu of Ingenuity for immunological
analyses? Is there a replacement?
Or, if there isn't, would anyone be interested in such an immune
system oriented database / collection of pathways that could be used
from R?
kind regards,
j.
