This isn't really a bioconductor related question. You might want to
try to post to R-help if you're really looking for an answer.

Also, it wouldn't hurt for you to let us know what a compound matrix
is when doing so , or provide links to somewhere that describes it.

(I'm guessing it has nothing to do with chemical compounds, even
though this is bioc-help and not linear-algebra-help ;-)
