[BioC] affylmGUI error when normalizing

This may be the start of your problem.  The current release version of
Bioconductor requires R-2.0.1.  I recommend downloading and installing
R-2.0.1 and then reinstalling the Bioconductor packages you need.

Feel free to post again if, after upgrading, you run into similar (or
different) issues.
