I've discovered that upgrading to the latest simpleaffy (2.10-1) appears to fix this problem.

I’m attempting to QC a set of HGU133plus2 chips (n=20), using the simpleaffy package.

I noticed that Ariel Chernomoretz posted (precisely) the same error a while back, which I am reposting below.... Unfortunately, I haven’t run across a reply.
