[BioC] Different results with limma on R 1.8.1 and R 1.9.0

Did something change between versions of Limma for R 1.8.1 and 1.9.0 that I
missed? Where did the NAs come from? These are the results from running
topTable on four dye-swapped arrays. My code is identical in both cases.
