[Bioc-sig-seq] using shortRead for Bowtie alignments

You can just specify the filename directly as the first argument, so  
something like:
readAligned("reads/mut_1_f.fastq.bowtie", type = "Bowtie")
works on the following setup.
 > sessionInfo()
