Reading your response I do not have an answer, but a question:
Do you think it is worth sticking with unsupported CDF-files?
Wouldn't it be better to move somehow to PGF-files just in
case that in the future Affymetrix may no longer supply CDF-files?

Using PGF-files would have the advantage, that people need
no longer provide alternative CDF-files but only updated
annotation files.

I have no solution, but maybe the information from CDF and
PGF files could be moved to SQLite, just as the annotation
did?
