A bioinformatics approach to transcription regulation in E. Coli

Transcription regulation is the first step in the control of
gene expression. Transcription factors bind in the DNA region up-stream
the genes they regulate and they can either induce or suppress
transcription. A study of non-coding DNA sequence can provide
information on the presence of these binding sites and hence help
determine which genes are regulated by which protein. This information
can then be related to measurements on mRNA levels obtained via gene
expression arrays: activation of transcription factors can be inferred
and presence of binding sites confirmed or disproved.
I will describe a dictionary model (Vocabulon) for the identification of
binding sites of regulatory proteins in genomic sequence and a Bayesian
model for regulatory networks that takes the results of Vocabulon as
input. Both algorithms are tested in E. Coli, where they achieve
appreciable results.
