Yes, that's how it works - the list is in the PACKAGES file and that is what the GUIs and available.packages() use. So what happened was that CRAN has likely started the sync in the middle of the build machine pushing the content* so the PACKAGES file was already updated, but not all the new files were there yet. And because CRAN syncs only once in a few hours there was a discrepancy between the PACKAGES file and the tgz files until the next sync.

* - the setup is a bit convoluted because both CRAN and the Mac build machine are behind firewalls, so they use a content server in the middle to synchronize the repository, and, each of the three pieces is on a different continent :).
