just for records, you open R.app -> invoke Preferences -> press "General" and you get _always_ that error?
I'm on MacOSX 10.7.4 and cannot reproduce this behaviour.
I looked into the code and the error "Unable to find application named 'X11.app'" will be prompted _only_ if X11 cannot be found at your system AND you press the X11 toolbar button or you execute a R command which will start the X11 server.
Do you have any commands in your start environment which relies on X11?
