You shouldn't be placing your .Rnw file in that directory.
What do you mean by "seem to make sense"?

You probably mean ~/Library/texmf.
No TeX does not get installed in that directory.

Did you download MacTeX.pkg from www.tug.org?
Without information about what you downloaded and what you did it's difficult to to tell you how t o proceed.
