Weird. But I think you should logout and login and possibly even restart computer.

After migrating stuff (including MacTeX 2010) to my Air with Lion I only had to run the FixMacTeX2011 package to get the PATH settings and  the TeX distribution pane back.
R CMD check <package> works fine.

Assuming you are doing the checking in a Terminal window, I would suggest starting R on the commandline and seeing what Sys.getenv("PATH") returns. Maybe something with  .Renviron or a saved workspace?
I'm just guessing.
