Using 10.5.5 and R.app 2.8.0 and MBP and MP

All seems to work fine but I have .Rhistory and .Rdata invisible files all
over my hard drive
Can I have one of each in a known place? Is this described somewhere?

Also
In Preferences if I set R history file to ~/.Rhistory and then click on any
checkbox the ~/ is removed.  How do I stop this? Described somewhere?
