Ah, it's all clear - you should choose "Deployment" build style when  
building R.app. You have built R.app with "Development" style which  
uses Zero-link, hence object files are stored in the build directory  
and in your setup removing Mac-GUI removes them as well. "Deployment"  
and "Debug" styles don't use Zero-link therefore are are self- 
contained and that is probably what you want.
