The help of calc explains this:

    ...: Additional arguments as for ‘writeRaster’

meaning the additional agument (probs) are not passed on to fun.

Defining the function more completely then passes probs to quantile:

Q10 <- calc(s, fun = function(x) {quantile(x,probs = c(.1,.9),na.rm=TRUE)} )
