A little bit less verbose:

x <- crop( spot, extent(spot, x_shift, nrow(spot), y_shift, ncol(spot)) )


For smaller raster files, you could also consider (notice the drop=FALSE
argument):

x <- spot[x_shift:nrow(spot), y_shift:ncol(spot),  drop=FALSE]
