Thanks for your prompt reply. That clears things up, although you've left me
with a doubt. You said:

Are you saying that categorical variables should not be used in adonis() as
explanatory variables? 
Anderson (2001) initially describes the method (although adonis might be
implemented differently) for categorical variables if I'm not mistaken. Then
again, the vegan documentation says that explanatory variables can be
factors. This is what's left me a bit confused.
