Thank you very much for this reference.  It is very interesting.  The more I
read, the more it is becoming difficult to decide what to do.  I was
initially considering using mantel tests and partial mantel tests to compare
my bacterial community with environmental and spatial distances, but then I
found this paper: 

LEGENDRE, P. and FORTIN, M.-J. (2010), Comparison of the Mantel test and
alternative approaches for detecting complex multivariate relationships in
the spatial analysis of genetic data. Molecular Ecology Resources, 10:

and am now questioning that too.  

I guess the hunt continues....
