Elaine,
Look carefully what you do here: betadiver needs data as input -- not beta
diversities. Your last command is equal to this oneliner:
d <- betadiver(betadiver(dataR), "sim")
This is guaranteed to fail. Use instead
d <- betadiver(dataR, "sim")
