Hello,
If you just want new unique id's it's easy to do, but I don't understand
the criteria to attribute new FA_ID and MO_ID values. How are they
chosen? For instance, with your dataset named 'dat',
> sp <- split(dat, dat$ID)
> idx <- unlist(lapply(lapply(sp, nrow), `>`, 1))
> sp[idx][1]
$`6`
FAMID ID FA_ID MO_ID SEX STATUS

The FA_ID and MO_ID values in the second column are 0 and 0. What should
they become? Any new unique values will do? Without this information
it's difficult to solve your problem.

> This is only a small portion of my pedigree file. In this pedigree list there are about 400 repeated id; I want to replace repeated individual identifiers with new id and to replace them not only in id column but also in father and mother id columns. I don't want to remove subjects with the same id because they are useful for my heritability analysis. I use kinship package of R and it doesn't create a kinship matrix with repeated id.
