And there's a wealth of textbooks on time series based in R. Two to start with:

Paul S.P. Cowpertwait and Andrew V. Metcalfe (2009). Introductory Time Series with R. Use R! Series. Springer. 
Robert H. Shumway and David S. Stoffer (2006). Time Series Analysis and Its Applications With R Examples. Springer Texts in Statistics. Springer.

Also, have a look at chapter 6 of the more general econometrics textbook by Christian Kleiber and Achim Zeileis (2008), Applied Econometrics with R, Use R! Series. Springer.
