[R] How can I get the Ids with Duplicated key and corresponding Ids with original key?

Not sure if I understand your required output.

Try this:
subset(df,!is.na(match(Reference,Reference[duplicated(Reference)])))
#  Publication Reference Id
#1           1         a  1
#2           2         b  2
#3           3         c  3
#4           1         a  4
#7           2         b  7
#8           3         c  8
