[R] comparing matrices

I'm not sure I'm following you but have you tried,
identical(matrix(c(1,1,1,1),ncol=2), matrix(c(1,1,1,1),ncol=2))
?all.equal
?isTRUE
?identical
and possibly the compare package,
compare(matrix(c(1,1,1,1),ncol=2),matrix(c(1,1,1,1),ncol=2))
