Start by looking at
?getwd
?read.table
intall.packages('foreign') # if not installed
?read.spss
?read.ssd
etc.

and then
http://www.bioconductor.org/developers/progRef/fileHandling.pdf

followed by the more general
http://cran.r-project.org/doc/manuals/R-intro.pdf
