You can do it directly from the X matrix like so:
> by(X, as.list(as.data.frame(X[,3:5])), function(R)weighted.mean(R
[1], R[2]))
A: 0
B: 0
C: 0
[1] 0.4912458

A: 1
B: 0
C: 0
[1] NA
--------------------------------------------------------------------
