[R] multiple plots problem

Have you considered using
?split.screen
and
?erase.screen
with a non-transparent background
instead of layout.
Example:
par(bg = "white")           # default is likely to be transparent
split.screen(c(3,1))        # split display into three screens
screen(1)
plot(1:10)
screen(2)
plot(2:20)
screen(3)
plot(3:30)

screen(1)
erase.screen()
plot(sin(40:400))
