Wasteful, but may do what you asked for:
> A <- matrix(runif(120), nrow=10, ncol=12)
> B <- matrix(runif(120), nrow=10, ncol=12)
> diag(as.matrix(dist(rbind(A,B)))[11:20, 1:10])
