Use log="y" and axes = FALSE on with plot() and then set the axes
directly using axis(). Something like:
plot(runif(100, 0, 100000), log = "y", axes = FALSE)
axis(1)
axis(2, at = 10^c(0:5),
labels = expression(10^0, 10^1, 10^2, 10^ 3, 10^4, 10^5))
