You should not executing autoexec.bat at all.  In a Windows 9x
system it is executed during the boot sequence. (You did reboot,
didn't you?)   I think this is not really an R problem, but
suggest you take some local Windows advice.

As I said, from 1.2.0 this will not be necesary.
