that warning is given when in 'RHOME/library/boot/R' there are no
file named 'boot'. I have checked boot.zip just now
(at CRAN/bin/windows/windows-NT/contrib) and it does include that file.
Can you check on your system?

(ps) We had reports like yours from people who unpack under
RHOME/library NOT the binary distribution of the package BUT
the source one (in this case, boot(version number).tar.gz from
  CRAN/contrib). Is this your case?
