Okay, how about if we weaken the test?  Instead of

stopifnot(identical(path.expand(paste0("~/", filename)),
                     paste0(path.expand("~/"), filename)))

try

stopifnot(path.expand(paste0("~/", filename)) ==
                       paste0(path.expand("~/"), filename))
