It has been in base since it was added to table.R in 1.7.0:

New function r2dtable() and corresponding C function R_r2dtable() for
generating random samples of two-way tables with given marginals.

Because stats did not exist at the time?  It was not split out of base as 
individual source files were not split (unless noticed).

I don't know what you mean by

as its sources are in base.  Please elucidate.
