Try installing into a clean directory.  That is, remove the contents of
/home/jgenty/R-1.9.0 before installing.

Also you may want to check that you have used a delete option in your
rsync update of your sources.  Many directories have been moved
recently and having vestigial copies of some files can be problematic.
