Yuk! Apparently, the culprit is "split":

> f1<-gl(2,1,4)
> f2<-gl(2,2,4)
> dput(split(f1,f2))
list(1 = factor(c(1, 2), levels=1:0), 2 = factor(c(1, 2), levels=1:0))

structure(factor(c(1, 2, 1, 2), levels=1:2), class = "factor", .Label = c("1",
"2"))
> dput(f2)
structure(factor(c(1, 1, 2, 2), levels=1:2), class = "factor", .Label = c("1",
"2"))

I wonder if this is a side effect of the ...hmm... "undesirable
feature" of as.numeric(factor)??
