Hi Stephen:

1. No.  Typo it is actually jss.cls.  But, it is not just jss.cls, 
there are other packages that come with R but not TeX Live
like thumbpdf and lmodern.  
2. Yes, I’m talking about knitr.  R CMD Sweave is ambidextrous.
