I agree with Rich that this will help you save time much better.

However, to still answer your original question,
add something like

    (message "inferior-ess-mode-hook: Increasing ess-loop-timeout..")
    (setq ess-loop-timeout (* 2 ess-loop-timeout))))

to your ~/.emacs.  
Replace '2' above by the appropriate factor you'd like.
