problems - ess 5.1.20, xemacs 21.4.6, windows xp, R1.4.1

I'm stepping into the middle.  It look like you have your current emacs
buffer in the R directory.  Then when you say M-x R, ESS thinks you want
to work in the current directory, which is the R directory.

To get the effect I think you are looking for, open a dired or myfile.r
in the directory you want to be in.  Then when you say M-x R, ESS will
assume you want to be in that directory.

Am I answering the right question?
