Quitting sp2000 via emacs ess

this sounds like you have an open msdos prompt, not like an open
splus.  Are you running bash?  what is the command you use to start S-Plus?
Please send a copy of the *S+4* buffer, before you change it, to
ess-bugs at stat.math.ethz.ch

Also, you shouldn't need to touch the *S+4* buffer (if you are using bash).
If you are using M-x S+4-msdos, the requirement is to close the msdos buffer
(I think it is called *S+4* even in this case) by the DOS command
   exit
Closing S-Plus is irrelevant to the shutdown.  Killing the msdos buffer without
exit will cause the inability to shut the machine down.
