Sorry, I did not mean the latter (of course, you are not
confused ;o) I meant the middle option:
Xubuntu is pulling it's ESS version from somewhere else.

Instead of (require 'ess-site'), try:
(load "/usr/share/emacs/site-lisp/ess/ess-site")
