Hi Tim,

Try changing the hitListSize to character:

 > blastSequences(x = 
"CAGTTTCTTGAGTCTGATTAATTCAGGTTTCGGGGT",hitListSize="2")
[[1]]
DNAMultipleAlignment with 2 rows and 36 columns
      aln
[1] CAGTTTCTTGAGTCTGATTAATTCAGGTTTCGGGGT
[2] CAGTTTCTTGAGTCTGATTAATTCAGGTTTCGGGGT

[[2]]
DNAMultipleAlignment with 2 rows and 36 columns
