what you say is correct.

In vsn2.x, it even doesn't matter which array is the first if you are
interested in Amean values.

This is exactly what my example shows I guess, p, B and M values as well as t statistics are almost identical for different orderings. Therefore, it should not affect differntial expression analysis. Please, correct me if I got something wrong.
